Style and format cleaner?

Is there a way I can set this so that it will not remove the red or blue fonts when I do the format? Also, is there an option whereby I can keep a large font for a default after I do a format using this style and format cleaner?

I like to put footnotes in red or blue, placing the footnote immediately after the paragraph where it originates.

Sorry, there are no options other than what is presented in the configuration screen. The main reason the Cleaner was added was to remove the very kind of formatting you are wanting to keep, so I don't think it's going to work in your case.
